If our criteria for "influential" is either having an official tie-in comic produced, or inspiring independent artists to create content, then, yes, MLP:FIM, Phineas and Ferb, Adventure Time, Gumball, and I daresay, Animaniacs*, all qualify. I am, of course, counting only original series and not previously-existing comic books with animated adaptations and books based on said properties, e.g. Batman, Teen Titans, Legion of Superheroes, Star Wars, Spider-Man, and the X-Men.
* The show wrapped in 1998, but the comic series continued 'til April 2000.

I'd say it definitely makes a lot of nineties kids' top-ten lists. The channel-hop from FOX to The WB definitely helped; it was a standout among the network's more forgettable efforts like Channel Umptee-3, Coconut Fred's Fruit Salad Island, Brats of the Lost Nebula, Waynehead, and the Pokemon invasion so prevalent in the latter half of the decade. In fact, a couple of MLP:FIM v.a.'s worked on Generation O!, another clunker. I've always wondered: if an obsessive fan at a convention brought up to 'em their work on some really bad show they worked on, like, three decades ago, would they get mad and stormed out...?
